Henderson was born in Ireland, immigrated to the U.S. in 1846 and settled in Fayette County, Iowa in 1849. During the Civil War he served with Company C of the 12th Iowa Infantry and later with the 46th Iowa Infantry. In 1865 he was admitted to the bar and began practicing law in Dubuque, Iowa. He was a collector of internal revenue for the 3rd district of Iowa (1865-1869). From 1869-1871 he served as assistant U.S. district attorney for Iowa's northern district. He represented Iowa as a Republican in the U.S. Congress (1883-1903) and served as the Speaker of the House for the 56th and 57th Congresses.
