Includes research notes and drafts for A Preliminary Treatise on the Law of Evidence at the Common Law (1898) and his biography of John Marshall (1901); papers relating to his participation in the writing of the constitutions of North and South Dakota, 1889, and his chairmanship of a committee concerned with Indian legislation, 1887-1892; diary-like letters to his wife, Sophia Bradford (Ripley) Thayer, written while on a Western journey with Ralph Waldo Emerson; and letters to Emerson relating to Emerson's business affairs.

Consists of correspondence, mostly incoming to Kennedy; Kennedy's journals, including botanical notes of field trips between 1896 and 1917 and one notebook documenting his travels in Europe in 1903 and 1905; and manuscripts concerning his index of plants in the works of Shakespeare and literary references to plants in Francis Bacon's writing. Correspondents are mostly botanists, but also correspondence pertaining to personal business and family matters and Kennedy's activities and acquaintances such as Walter Deane and William G. Farlow, at Harvard.

The second series contains papers (mostly 19th century) of the museum curatorial staff including zoologists, paleontologists, geologists, biologists, and students; correspondence with colleagues and research institutions worldwide; manuscripts; field and research notes; drawings; approximately 500 pictures of staff and students, and scientific illustrations; student notes of Louis Agassiz's lectures; and ephemera. The last series of papers (mostly 20th century) of curators and research associates are characterized by their emphasis on research rather than museum functions. Each individual's papers typically contains: correspondence with colleagues, field notes, manuscripts, photographs and memorabilia.
